Microscope Digitalization: Quick Guide


The Analysis Packages for Microscope Digitalization allows you to retrofit your existing laboratory microscope with an automatic cell counting functionality.


  • A laboratory microscope with a 40X objective

  • A Neubauer / Thoma chamber for cell counting

  • The compatible camera which can be bought directly from the manufacturer or alternatively from Oculyze

  • A compatible Android mobile device

  • An active Oculyze account 
  • A cable to connect the compatible mobile phone with the camera

    • If you have a device with USB-C: USB-C (male) to USB-B (male) cable OR USB-A (female) to USB-C (male) adapter

    • If you have a device with Micro USB: USB-A (female) to Micro-USB (male) adapter

Setting up the External Camera

The first step to connect the camera to the microscope. If your Microscope supports it, please connect the camera can to the C-Mount, otherwise you can connect it using the eye piece. If you are unsure if your microscope has a C-Mount port, please check the manufacturer specifications.

After mounting the camera it can be connected to the android device.

Calibrate for your setup

After the Camera has been mounted it needs to be to be calibrated. The process is shown in the below

Once the External Camera option is enabled, the device is ready for calibration. This operation is needed only the first time the device is used with your microscope, and has to be repeated only when using another microscope or when changing magnification.

After connecting the camera correctly, position the counting chamber on the microscope plate, focus on the counting grid. Once the grid is in focus, move it to find its center, this will help the correct calibration. When the squares of the grid are in focus, press the capture button and wait until the correct square is detected and marked by the white overlaying square. Press “Keep” only if the correct square (the one corresponding to the size shown in the chamber data). When a different rectangle or none is detected, repeat the process, refocusing and cleaning the chamber if needed.
Once the detection is successful, you’ll be prompted to input the chamber height and square size. Insert this data and press OK to finalize the calibration.

Sample preparation

The sample preparation and chamber loading does not differ from your current manual procedure, if you are unsure about these steps you can review the corresponding section in our manual for the BB2 microscope.

Sample measurement

To measure the sample please follow the instructions as described in the manual for the BB2 App.


The grid of the counting chamber is not needed after the initial calibration. The Oculyze Image recognition is designed to ignore the grid if present and usually it will not interfere with your measurement, for even better results however we recommend taking the images in an area of the chamber without the grid.


Note that it is essential that you have set the App to external Camera mode and calibrated it to your setup as shown in the video above.




Make sure your sample images are correctly focused. Here are some examples showing various focus levels of the same area:

Wrong focus:

Cells are blurry with unclear edges,
colour is very faint


Correct focus:

Cells have clearly defined edges,

colour is visible


Wrong focus:

Edges are less defined,

colour is less distinct
